On a stormy night, Princess Zelda and the shrine maidens fear that the reason for these events is that Vaati's seal is weakening. She summons Link and brings him to the castle so he can protect her and the other maidens while they open the portal to the Four Sword Sanctuary. When they do, however, a shadowy figure appears from the portal. This figure was Shadow Link, who then kidnapped the shrine maidens and sealed them in crystals. Link follows him to the sanctuary where he retrieves the Four Sword to destroy this doppelganger. The Four Sword is a magical sword that splits the wielder into four clones of himself. Vaati is once again released and wreaks havoc on the once peaceful kingdom.
After the incident in Tales of Xillia, the shell which separated the two worlds, Liese Maxia and Elenpios, deteriorates and the two worlds join to become one, but not the people of the two worlds. Opposition arises between the people of both worlds, especially the Elenpians, leading to the formation of a terrorist group, whose goal is to interfere with the formation of peace between the two worlds, known as the Exodus. The story revolves around Ludger Will Kresnik, a young man who lives in a small apartment in Elenpios with his brother, the elite agent of Clanspia Corp., the giant enterprise of Elenpios. Having failed his exam to enter the same company as his brother, Ludger gets another job as a chef in the train station's cafeteria instead. During his first day of work, he runs into a little girl who wishes to go to the Land of Canaan, the mystic land where all wishes are granted, without knowing that their meeting will unfold the secret of the world and of the strange power inherited within Ludger's family, which ultimately may lead to the destruction of the world. Rediscovered technology from the past era was gathered in the alchemy research city known as "Central," where research was conducted on how to halt the advance of the twilight. One of the heroes is a young man who researched alchemy in Central, the other a girl living in a small town on the frontier. This girl's name is Escha. In the process of using her knowledge of ancient alchemy to help others, she was assigned to the Development Department. The young man's name is Logy. Having learned the newest alchemic techniques in Central, he requested a transfer to this understaffed town to make use of his abilities, and meets Escha when he is assigned to the Development Department as well.
